I think id like to use markers to color my command tokens different colors. If I do that, would they be legal to use in a tournament?

Do you mean the edges or the color they are now ? Like the green and red sides ?
To clarify, the consolidate fire, navigate, squadron, and engineering tokens. Those are the ones in speaking about.
